Gonna do some rust removal and repaint my rear subframe. How do you all mask over threaded holes that bolts will go back in eventually? I'm thinking stuff some aluminum foil in them?

I used to do that, now I don't care. I just chase the threads with whatever tool is appropriate.
If you have to, not a lot works better than an old bolt
I've stuffed wadded-up painters tape into stuff like that before, but I usually have enough spare bolts and studs around to just thread into the holes to keep the threads clean. That's the best way IMO.
Earplugs
You don't have the ubiquitous spare bolt bucket?
I use silicone powder coating plugs for smaller fastener holes. For something like a subframe I'd probably just paint them and then blast the bolts in with an impact gun. If a bolt started funny I'd pull it back out and run a tap in.
